Which one is advantageous for Japanese hotel payment in Agoda, won or yen?

Which do you prefer, won or yen when you pay for a Japanese hotel at Agoda?

I heard that it is more advantageous to pay with won or foreign money, but I can't think of a reason and don't remember exactly what's good, so please compare which is better between won and yen.
